Aha! I figured out the first part - changing the zone that the menu region lives in from menu to branding was the missing step. Once I did that, and made sure the column sizes added up, it was fine.
But it would still be useful to know what the optimal way of adding custom CSS is. I know I could always just edit the existing css files, but that gets messy if the theme needs to be upgraded at some point...
Yes, most of people add 2-3 product pictures so the problem does not show up.

Please put your CSS in the custom.css file, so when you update the new version, it won't affect your changes.

It seems it's a bug or as they call it a "Feature"...I had to "Disable Query Rewriting" that overrides the permissions for that.

Yes, you can use nice_menu module for drop down menu in Drupal 7.
